I would like to add 5ths and octaves on top of the bass notes to fill out the live sound while the guitarist is soloing. I know the Boss HR-2 Harmonist can add two harmony notes. Has anyone tried this, or know of a better way to accomplish this?

I suppose, but wouldn't that sound really muddy if it's not played high on the neck? I'm not really a bass player.

I was thinking more of taking the "harmony" notes and put those through an overdrive pedal, and leave the bass note dry. I'm not sure if the HR-2 can handle this.

I don't know what your budget is but a crossover can help you on that one.

There's a box from Akai called the Unibass, although I dunno whether they still make it, but it sounds like exactly what you need. It can add a higher octave and a high 5th or low 4th harmony to fill out the sound as if there was another guitar. You can add distortion, and even split the harmony to a separate output (to a guitar amp maybe?).

Ain't played one, but i've heard they are pretty good.

Just don't do it all the time cause thats on the edge of boring

Just add the 5 if it sounds muddy, I play with powerchords in between, and some even times majors or minors if i feel stretchy!
